Clunky shifting into 1st and second, and whine in 6th around 65 mph

What do you mean by clunk? Are you sure at 65mph in 6th gear its not tire/road noise?

Clunk in 1-2 is probably the dual mass flywheel. My transmission also has a faint whine in gears 5-6 while cruising. It's been that way since day 1 and I'm at 22.5k miles strong.

Sounds about right. The Fiesta is by no means a refined car. It makes many different mechanical and strange sounds all the time. I gave up listening for out of place noises on this thing. If it still drives it must be okay.

As soon as i apply slight ammount of pressure to gas pedal around 65 its a higher pitched whine. The clunky shifting is the worst going into second. Just not a smooth transition and you can hear it. Hard to explain

Second gear is pretty tricky to get smooth at first. I find that if you shift at anything more than 2k rpm, you need to start applying throttle as soon as you start releasing the clutch. It's kind of a balancing act. You'll get it down after awhile.

My ST has the same faint whine in pretty much every gear. As does a friends. It's more pronounced in 4-6, but never super loud or anything. It's kind of hard to convey what would be a normal volume is over the internet, though.

Pilot bearing? Turbo? Pretty sure mine has the same thing...it's not a bugatti so I'll get it in if I get time and it still drives down the road fine.

I just had my trans replaced for exactly what you're describing. Started at 700 miles on a 2016. Ford originally approved a new output shaft bearing, but upon disassembly there was metal in the trans so they approved a replacement. This one shifts perfectly and I get no whine at 65mph/partial throttle, only the normal gear noise in 5th and 6th. Bring it to your dealer, the whine only gets louder and more annoying.
