It may sound silly, but.....

Check the other battery
Sometimes, it might just be a case of the car needing some juice to get going.
One telltale sign will be that your car won’t unlock from the keyless entry feature, nor will it give you any response from the push button start.
Car batteries dying in a keyless car is a doubly worrying thing – because there’s often no physical way to detect a flat battery (when you turn the key in a car with a physical ignition switch; there’s at least some indication that something’s not firing correctly.) The best thing to do if you can't jump start it at home, is call roadside assistance to see if a mechanic can get you going at least to a service centre to find the cause of why the car won't start.

Push the “START’ button with your key fob. This should work even if your fob’s battery is dead. Some cars can still detect dead key fobs this way in emergencies.

Have you verified the new fob battery is good? Can you unlock the door, turn on lights, radio, etc?

What about the 2nd fob?

Yes door open and sometimes it just starts next time it might not start, Ford checked the battery and said it was very low but a good run should sort it out , they said they did a update to something, been ok for three weeks but has now playing up

Did we do the key fob lock/unlock three times in a row? That's supposed to be the procedure to reacquaint the car with the fob. I know I had to do that when I changed the fob battery.

To be clear, the dealer must have done some Sync or ECU update and ran the battery down? If the battery was low and you've been driving daily, it should be charged after a few days. Three weeks of no issues, followed by acting up makes me concerned about the battery more so than the alternator. If the car was assembled in 2017, it is about 3 years old. Sometimes they do go bad at 3 years. Most last 4-5, ymmv. Running it down low during the update is definitely on them and they should replace the battery at no cost to you, whether you bought it new or CPO.

Having a proper charge on a quality charger and a "load test" performed is the best approach. Eliminate it as a factor. (It's embarrassing to say, but I finally threw out my charger a few years ago from when I worked at the auto parts store in '80...it lasted a long time, but had no overcharging features.)

I doubt the two fob antennas have an issue.

I'm real curious about the part they changed. A subsystem of the alarm?
