I bought a 16 a few months ago and have had a really bad clunky noisy transmission when at operating temperature. I took it into the dealership 2 days ago and just got a call back. They said they have an "updated axel" that should stop it. This post isubject for anyone else who may have this issue! Hopefully when I get it back in a few days it will be resolved!

When does it clunk? During turns? When coming on and off throttle? When shifting?

As soon as I put it into gear, before letting off the clutch

Actually it makes noise as soon as I take it out of gear, then again when I put it into gear before letting off clutch

Mine does that. It clunks, crunches and all kinds of fun stuff. Ford says "no problems". I'm driving it till a blow it up. Minus the leak it has currently, so we will see what they say there...

Must depend on the dealership. I'd be mad if they said it was ok.

That's interesting, I'd love to know your results since.. my car.. has a really weird gear engaging crunching noise when I depress the clutch and slide the shifter into place (gear slot 1 2 and 3 most noticeable).

It's a cable driven shifter that runs all the way to the front of the car. A good 12 inches higher from where it starts. Loads of linkage, fulcrums and other big words happen first.

BTW.. rear wheel drive cars with motors pointing forward can make the same noises with a 4 inch solid rod.

Is this your first manual?

I've got solid clunk when I disengage the clutch or I move the shifter fore and aft - I'm thinking loose fork or shaft. Going to the dealer next week w/ fewer than 1000 miles. Maybe they'll have to pull the gearbox off the engine and I'll get 1/2 of an LSD install for free!!

I wonder what the updated axel is. When you get the car back can you post the papers of what ford did and maybe talk to the tech that worked on your car to get clarification. Thanks

Shifter linkage is cable ? Oh joy... previous vehicle had hydraulics for the clutch linkage and rods for the shifter linkage. Sounds like a step backwards.

Are there any cars with a transverse engine that don't use a cable driven linkage?

2nd Generation Ford Escort
Never had to service the linkage system except to replace tiny bushings. Worn bushings only affected throw-length and that was it. Much more reliable system than cable driven.
Brother just serviced a Pontiac Sunfire that had problems with it's cable driven linkage. Those cables were hard to find and stupidly expensive. Probably not an easy install either.
If they went with cable to shave a tiny bit of weight, it was a stupid decision.

Ford replaced my axle and it didn't make any difference regarding about the noise so I assume it's not the axle.

Personally, not surprised.

Memory serving, you described it as 'engagement noises' when moving in/out of gear. You may have indicated that the noise occurs prior to releasing the clutch pedal.

Engine off, vehicle stationary, e-brake engaged, can you shift through all gears ? How noisy ? Reverse isn't synchronized so it's normal to occasionally not be able to fully engage reverse.

The MKII Escort was RWD. I think that my MKI Fiesta (FWD) had hard linkage. Every transverse-engined car that I've seen since has had cable linkage. Plop $190K down on a Porsche 911R and you're getting cable linkage. Linkage from the shifter lever to the gearbox on a transverse mounted engine would be a nightmare - I do remember lots of shifter slop in my MKI. My guess is that the cable linkage isn't the only horribly engineered bit on a Sunfire.

I've got the same issue - clunking when the gearbox warms up, even at a stop. I'll let you know what I hear from my dealer.
